Controls keep resetting + XBOne controls wont work in game

Everytime I try to change my controls, after I restart my computer, the controls keep resetting, erasing the changes I made the previous day and reverting to the controls I made on my 1st initial launch.

+ I just tried playing with an Xbox One Controller today, and it works in the menus, but in-game, its unresponsive.

It's common for controls to reset after the game closes or crashes etc. What operating system are you on?

Windows 8.1. my rig is a geforce Gt630 & Intel Core I5-2500
I run in windowed mode as 1152x864
