You can either replace the game files or use texmod.
Game Files MethodNow im not familiar with this method so i'll point out what i think happens, anyone can correct me if i'm wrong.

Texmod MethodI'm a fellow user of texmod so i can tell you the pros and cons more accurately.
Pros | Cons |
+Folder should be more organized since you can set it up anywhere. | -Outdated and pain in the ass. |
+It's rather fast as you can extract many textures. (Long projects could be a pain, tho, since you have to track down every possible texture you want to replace) | -The more textures you load, the more scrolling through textures. (But that's what the Numpad * is made for) |
+No backups needed except for your own works. | -Must add as exception to your anti-virus. |
- - - | -Must open everytime you want to play or you'll play with default textures. |
